Edge-effects dominate copying thermodynamics for finite-length molecular oligomers

چکیده

Living systems produce copies of information-carrying molecules such as DNA by assembling monomer units into finite-length oligomer (short polymer) copies. We explore the role initiation and termination copy process in thermodynamics copying. By splitting free-energy change formation informational chemical terms, we show that accuracy plays no direct overall thermodynamics. Instead, it is thermodynamically costly to outputs are more similar oligomers environment than sequences obtained randomly sampling monomers. Copy can be neutral, or even favoured, depending on surroundings. Oligomer copying mechanisms thus function information engines interconvert information-based free energy. Hard thermodynamic constraints derived for infinite-length polymers instead manifest kinetic barriers experienced while template-attached. These easily surmounted shorter oligomers.

Finite Length Coding in Edge Computing Scenarios

Future cellular networks are expected to have resources for data processing at the edge of the network, providing the benefits of cloud computing without long routing delays. Such computing resources may for example be used in a control scenario, where wireless sensors upload data to a controller running at the edge of the mobile network. The controller computes an actuation command that is the...

Thermodynamics of Computational Copying in Biochemical Systems

Living cells use readout molecules to record the state of receptor proteins, similar to measurements or copies in typical computational devices. But is this analogy rigorous? Can cells be optimally efficient, and if not, why? We show that, as in computation, a canonical biochemical readout network generates correlations; extracting no work from these correlations sets a lower bound on dissipati...

The thermodynamics of computational copying in biochemical systems

Living cells use readout molecules to record the state of cell-surface receptors that detect ligands in their environment. On the surface, these readouts appear similar to measurements made by computational devices, as extensively studied in the literature following Maxwell’s demon. But at what level do measurements made by biochemical devices map onto computational measurements made, for examp...

Anomalous Edge Effects in Finite Arrays

The regular oscillations in scan impedance (normalized by the infinite array values) that occur across a finite array are uniquely altered in two special cases based on computer simulations of finite-by-infinite arrays. First, dipoles with groundplane at broadside in the E-plane, exhibit a slow modulation of the usual oscillations; the period of the modulation varies with dipole radius. For all...

Edge residuals dominate a posteriori error estimates for linear finite element methods on anisotropic triangular and tetrahedral meshes

In [10, 11] D. Yu proved that on a uniform square grid the error of the finite element method is controlled by either the element residuals or the edge residuals, i.e. jumps of the normal derivative across interelement boundaries, depending on whether the degree of the finite element functions is even or odd. The proof strongly relies on the uniformity of the grid, the tensor-product structure ...
